Well, I've bought a lot of guitars & equipment through mail order and have had success with them. Of course, I know something about what I'm doing; new players should probably go to a store and check things out.
Though you are right to be cautious of the off-brand guitars, I bought a Tokai strat 20 years ago that I still have...I've upgraded the hardwear on it, as I would've by this time on most guitars, but it's a fine instrument. Better than what Fender was selling at the time.
I also don't think that anyone needs to spend more than $400 on a guitar; there's something to be said for an instrument that you bang around on without thinking about your investment in it.

1. Buying the best guitar you can find for the money is the best way to go. That means finding deals like the Ibanez AX1220 for $399 (regular price: $999) may be an option worth looking into rather than paying full price for another popular name brand.
2. If you test drive a BC Rich SE Pro Warlock at your local store but cant negotiate the price below $600 and you can get it by mail order at musicians friend for $369, obviously saving more than $200 is an option worth looking at.
3. Please do consider other guitars and not just name brands. Take Godin guitars for instance, who make good quality guitars and are all excellent value for your money. Take the Godin SDxt which goes for less than $400, probably blow away many name brand guitars costing twice as much!
Anyway, when shopping for a guitar try everything, including popular name brands and the more obscure ones as well. You never know what might find. In the end simply buy the best guitar you can find for the money!

Thanks Edward. I'd be interested to hear which points you disagree with. Not because I intend to start a debate, but because alternative POVs often make me see things in a new perspective.
