I've seen problems with hotel reservations with many online sites. What I have finally concluded is that it is not always the travel site at fault, though they certainly should notify people when there are problems.
Many times the problem is a breakdown in communication between the hotel and their central reservations office. Either the hotel didn't advise central res that they had no bookings, or they did and central res didn't correctly process the information to block the hotel from bookings, oh the problems go on and on. I have always advocated checking one's hotel reservations within 24-48 hours of booking by calling the hotel directly. You're right--check and double check.
Also make sure--if the hotel does not have your reservation--that neither they or central res charges your credit card for this. That has happened, and while it's generally corrected the process is not speedy as everyone tries to apportion blame and figure out who's going to pay for the error.
And in closing, sometimes the confirmation code you receive from an online booker is for central reservations, so if the hotel does not seem familiar with your booking code, call the main reservations line for the chain or consolidator and check again with them. I've found in many cases you get the consolidator's code but not the hotel's, and that can be confusing.
