Ooops, let me correct myself. The museum is free the last Sunday of every month, not the 4th Sunday (though most of the time the 4th Sunday is the last Sunday...anyway, you get the picture).

No, there isn't an entrance fee to St. Peter's Basilica at all. The other tours (the catacombs and the tower) does cost something though.
The 9am tour... when I went there wasn't a fee. And I know for sure that the museum was free on the 4th Sunday but you might want to get positive confirmation on that. but I don't think they would have changed that stipulation.

Thanks for being so thorough.
I was especially looking for confirmation about the last Sunday of the month being free. We are only in Rome for two days, but luckily that is one of them.
I assume there is no entrance fee for St. Peter's Basilica then, since you didn't mention one? (I know it's a church, so there shouldn't be, but that isn't always true)
And is that 9am tour free as well?

divine review. A few points:
a. I'm jealous and need to go to Italy.
b. You described it so beautifully I felt like I was there (save for the sound of the X-Games blasting in the background)
c. I didn't know about the museum and was pleased to learn something new about the Vatican.
